Bayer Leverkusen extended their lead to 2-0 late in the first half, with Alejandro Grimaldo finding the back of the net.
However, the hosts managed to level the score through goals from Anton Stach and Wout Weghorst after the halftime break.
Boniface once again played a pivotal role, setting up Grimaldo for the winning goal with 20 minutes remaining.
The 22-year-old has now accumulated seven goals and five assists in 10 league appearances for Leverkusen this season.
